this could explain a lot,
I bought a new battery before I saw this....

I added this video to my Charging System test - Results Posting as it is a great video and informative.

In my testing and reference the GSB for Deep Sleep, there is a reference to performing A BMS reset.
This BMS reset, resets Time Installed, so this process will tell the truck a new battery is installed and change the charging algorithm to a new battery.
However, all other service manuals and service bulletins, state to only perform the reset when replacing the battery.

So to sum it up, there are only (2) references to perform the BMS reset without replacing the battery. The above video (from a Ford Tech) and the GSB for Deep Sleep issues.

So, with this video and the GSB as reference, then I feel it would not hurt to just make this reset preventive maintenance. (Say, every other oil change or every oil change)
The only downside is the dealer may not warranty the battery as they will see the time since installed being newer than the battery age actually is. I have not found a way to reset back to original date, once reset you are stuck on that date, and it is the date you performed the reset.
Best case - You will possibly eliminate most of the battery issues we have and possibly extend the life of the battery.
Worst Case - It helps some or not at all, and you are out of pocket for new battery (if dealer wants to be difficult)

As this is one area of my research, I did not find a clear and precise answer as to how the BMS handles a aging battery. (Increase or Decrease Charging Voltage) as the battery ages due to increase in internal resistance at the battery.

Now that I have replaced the battery and reset the BMS It appears that all peripheral functions are restored (actually after sitting overnight as well)
Except for one thing of which I am aware...
The automatic up/down function on the driver's window doesn't work.
The window still powers up and down when holding the button.
My question is... should I do the BMS reset again, just wait until the truck cycles enough to solve the issue, or is there some necessary intervention of which I am not aware?

There is a procedure for the window button reset so somebody should be able to help. I don't know it.

Window reset procedure, is a normal procedure when battery is disconnected. It is in the Owners Manual - Under Windows and Morrors

Resetting the Memory of the Electric Windows - Vehicle with One Touch Up/Down on Driver Side only Note: The bounce back feature remains turned off until you reset the memory. In the event of a flat battery or after the battery is disconnected from the vehicle, you must reset the memory for the driver window.

1. Open the window and then try to close it using the one-touch feature.
2. Lift and hold the switch to the second action point until you fully close the window.
3. Lift and hold the switch for more than two seconds and release.
4. Open the window using the first action point and try to close it automatically using the second action point.
5. If the window does not open or close automatically when you press the switch or lift it to the second action point, repeat the procedure.

If you disconnect the battery, you must reset the bounce-back memory separately for each window.

1. Lift and hold the switch until you fully close the window.
2. Release the switch.
3. Lift the switch again for one second.
4. Press and hold the switch until you fully close the window.
5. Release the switch.
6. Lift and hold the switch until you fully close the window.
7. Open the window and then try to close it automatically.
8. Reset and repeat the procedure if the window does not close automatically

My Note on this for clarification:

The Auto (Up & Down) is on the driver's doors only

The Bounce Back Feature - Is the safety feature for resistance in the window, (Child's Head Etc)
and forces window to open- this feature is on all windows by the description anyways not personally tested myself

I got my truck in late Dec 2019 an I have over 41K on it. When I park it stops charging my phone right away an shuts the radio off in a few minutes (like 3). I figured the battery was failing. I had it tested today an it passed but was at 55% charge. I used forscan an upped the charge % to 90%. I only drive about 10 miles each way to work now so that could be it. I have it on the maintainer I use on my bike an mowers Hopefully I can get it up to full charge an it won't drop that much again. I'll probably put the charger on once a week or so.

I think my battery is starting to fail, 2020 XLT, 43k miles. Last few days I noticed that on start up that the radio was tuned to a local FM station instead of Sirius XM that I primarily listen to. Also, realized today that the auto stop/start wasn't working when I came to a full stop. One of the first mods was to install the AS/S eliminator, so I had to physically turn the AS/S back on to test it's operation and noticed the AS/S icon with a slash across it on the dash. I tested the battery with a Cen-Tech battery analyzer, then charged battery with a regular battery charger for 30 min, let it rest for 30 mins and retested. See pics for the before and after test. Will the battery Pros please confirm that a new battery is needed sometime soon. Build date is Mar 2020, no extended warranty, no forscan. Thanks for any comments....

The IR is a bit high, however readings will vary depending on where you hook up at the battery.
Ref: Maximizing Battery Life threads
I generally hook up to the small nut right beside battery post (+) and the (-) I hook up right on the post

My readings for IR are around 3.4 mOhms
Testers will vary as well.
I would put on a minder / charger and see if you note improvement as in lower IR in the 3’s

Update on my post from Jan 8th. I purchased a new battery charger/maintainer 2 weeks ago and have been charging the battery when the truck is parked at home during periods when I am not using it. At first, I notice the radio stayed on Sirius XM at start-up and auto stop start worked. After a week of charging mostly over night, I stopped charging and wanted to see how the truck did on its own. A few days later, the auto stop start quit working and at start-up, the radio was on an AM station. Today, I charged the battery for a few hours after disconnecting the BMS plug on the negative side of the battery and when I drove it late this afternoon, I found the radio stayed on Sirius XM each time the truck was started. Hoping this will prolong the battery life for a little while longer, battery is 4 yrs old. Just an experiment until the time comes to replace the battery. I will test the battery tomorrow.
