I expect you're not at all by yourself.
Many on here have leakage issues with their tonneau covers.

For the most part mine (Access Vanish soft cover) is water tight. I've been through some pretty good downpours with it and have no water in the bed. Even when I wash my truck (I use a power washer) it's still dry. Only one time it leaked a little and it could've been the direction the wind was blowing the water.

I have the Ford branded tri-fold cover (think its by Bakflip), it works reasonably well but some water/dust still comes in. Although I haven't sealed up my tailgate...that would probably help with the dust at least.
