looking over this TSB, it looks very invasive. Did they have to take the trans out of the truck?
They did not. I understood it as a electronic reset but I honestly didn't look up the steps for the TSB to see what all it entailed.

Is anyone else experience shuttering or vibration when the truck is shifting from 1st to 3rd gear? I noticed the transmission skips second gear altogether if you are driving normally. "my truck may have used second gear twice since I've owned it" Each time you take off you feel like a shutter or vibration, it pauses while the transmission is shifting from 1st to 3rd gear. Thank you
This is sounding more like you have the driveline shudder at takeoff. Seems to be a common issue, I have it. Right at 10 miles per hours you feel a shudder. You may think it’s the trans but if you bring up the info showing what gear you’re in (just hit the + button on the shifter) you may notice it happens in first gear right around 10 mph. It generally happens a few seconds before shifting to third gear but you’ll still be in first and rpm’s should be the same. Happens at 10 mph even after warming up. Not saying this is what you have but I initially thought it was just my transmission shifting but like I said if you bring up the gear info you may see you’re actually still in first when this happens. Seems to be common with these two piece drive shafts. There is a TSB for it which requires some minor shimming to get the rear pinion angle correct. I’m planning on taking care of my suspension upgrades first then possible addressing this issue by shimming or just ordering a one piece drive shaft from Tom Woods. Lot of info on here about it.
Also the truck is designed to skip gear when in normal mode 1,3,5,6,7,8,9,10 generally spreading. Occasionally it’ll hit 4th.
