My question about the alignment was under the assumption that it was not set correctly at the factory. I wasn't trying to suggest making the alignment out of spec in order to fix the clearance issue. Sorry for the confusion.

I got this tailgate seal off of amazon and it seems to be doing a good job so far, but there is definitely a gap between the tailgate and the topper where everything meets up that lets water in. Need to give it some more attention soon. (sorry about my feet)
