Wanted to post another update. After about 200 miles, the issue has completely disappeared. It was most definitely the coil and plug. I'm going to ask them to check it at my 10,000 mile service.

I bought the Rhino RB20's and love them. They make a version of these (and most of their other models) that have the Line-X type of bedliner on them for durability and traction. They're pricey, but if it's that important to you then it's worth it...
I'll also add in that if you're needing the trailer brake assist, and plan on using adaptive cruise control, that you'll have to buy Ford's official unit. The aftermarket units do not play nicely with AC. I believe there was some backorder on these as well, so plan accordingly.

I have no idea how they keep track of which VIN has which Sync. Relying on folks to upload the .xml seems like a bad way to make that determination. I'll bet there's some level of communication to the mothership.
