tells me it is load related I would have them check rear axle fluid level as well I have had a pinion bearing make noise in the same fashion as this but different pitch probably because different rear end.

I personally think another part of the issue aside from the ficm programming is the fact that your truck came equipped with a single zone a/c and your new head unit is dual which is not going to be a happy match.
Glad nothing resulted from it, but another tip torque your lug nuts then drive about 20-25 miles and retorque. I once did not retorque and had the wheel come off @60mph scared the crap out of me
