i was unaware of any rack that would work with a cover. id love to see one that does and looks halfway decent.
i do know there are adapter plates but they would raise the base of the rack and make it sit too high.

rocket bunny and liberty walk kits cost upwards of 20k for full kits. they come unpainted, almost never fit and require quite a bit of modification when they dont, and will chip and crack the same as fiberwerx and ADV if theyre not painted or vinyl wrapped.

AFAIK, lowering would not affect towing outside the possible need to add helper springs. All depends on tongue weight of trailer (i think thats the right term).
you would definitely need to talk to the manufacturer of the specific lowering kit you end up with to see what they say though.
