The Ford Performance kit is set to a 2" ride height in the front. The Stage 3 is set to 3". I believe this has to do with the UCA and stress on those components. Also helps to prevent the nose high ride. Cant answer your question about the rubbing part though. If yours is currently at 2.5"...
I would use Levitttown Ford pricing for negotiation. Last I checked the Stage 3 kit wasn't the Ford Performance kit. Different in ride height and Ford only honors the warranty for the Ford Performance kit. If warranty is important to you that is.

Yea I would make them show you. I would go with OEM but thats just me. I didnt think there was aftermarket glass available yet? Safelite had to order mine direct from Ford as they didnt have any aftermarket options, still waiting for it too.

I have to go back to the dealer for another issue (seatbelt bucket getting replaced) so will use this as a teaching moment for them since they don't know there is an attachment point there. They need to make it right.
So I am not losing my mind. Check this out. Removed the dome light and stuck my phone up there and took a pic. The attachment mount is ripped off the headliner. The gray foam isn’t attached to the roof. It’s just a spacer block. This attachment holds it up. Now to fight with the dealer on...
Going to pop out my dome light tomorrow to see if those gray blocks are there. I doubt they are.
As for magnets this is a pic from f150 I found on eBay. You can see the support with what appears to be magnets on the top. I wonder if the Ranger gray blocks have magnets on them as well.

I found a 2020 used on the lot and there is no play behind the dome light so something is definitely missing. Now trying to convince the tech something isnt right which is proving to be a challenge.

At the dealer now and all they have is a 2021 which has no sag at the dome light. Solid like it should be. Service guy told me they changed them for 2021 which I have to look at parts diagram to see if they are different. I don’t have access to another 19 to compare too.
