UPDATE: after having lubed the slip yoke with Motorcraft Lubricant XG-8 , I've driven nearly 6,000 miles and haven't experienced any clunking noise when coming to complete stops from various speed.

Yes, the dealer should fix this and most of driveshaft related issues are supposed to be covered under Ford powertrain warranty (5 years/60,000 miles)
