I have the BakFlip MX4 and I can recommend it. It's not cheap, but it looks good and doesn't leak. The only water you're likely to see is from the tailgate seals (lack of sealing). I also have the spray-in bed liner, so it's compatible.

I have the bakflip mx4 also and it doesn't leak at all, even going through the car wash. I don't have any gaps near the tailgate. Maybe re-align the rails to reposition the top? Sounds like a PITA.
My trailer is 24' long and about 4200 lbs empty. Stock suspension (so far). I run 40 psi in the tires. No problems towing, but the wind can certainly be felt. Sometimes I miss the F250.

Mine has the clicking noise when set to heat. I suspect it's the blend door or actuator is broken. Really no heat comes out floor vents. Did they give you any grief about the TSB? Was it a big job?
I throw my 10.5 ft kayak in the bed like you, but I use a Harbor Freight trailer for my other kayak (it's heavier). Trailer makes it easier to launch and load if there's a ramp.
