There are a couple of holes a few inches lower on the side of the bed that will work better. The hole you have it stuck in is too high. It may not drain properly.

Mine usually shows around 1 mpg more than manually calculated but about 20% of the time it's around. 5 mpg less than manually calculated. Trying to do like that thread says wouldnt help since it's off high and low at times.
What octane gas are you using? Page 137 of the owners manual recommends 91+ for best performance. That's what I use and have never gotten less than 18.8mpg manually calculated. The dash has never shown less than 19.9mpg. I usually get between 22 and 27 with my FX4 Crew cab.

I suggest you contact Undercover and ask them since it's there cover. The ArmorFlex is the same as the updated Flex except it has the LineX coating sprayed on the top to resist dents. So the installation would be the same.
The instructions that came with my Undercover Flex for the 5' bed said you had to cut notches in the drop in bed liner. The bakflip and Undercover are both made by Truck Hero and use the same mounting system so I'm sure they would both require the cutting.

Looks like you left out the shims that go between the metal bed and the plastic cap. Also looks like you overnighted the clamps. The only get tightened to 10 ft pounds which isn't very tight.
You don't have to cut it all the way around. But you do have to cut the liner at the front of the bed on each side so the rails can slide all the way forward. That's not just the Undercover but all of the covers that have the rails that clamp onto the side.
