Possibly the nuts are hitting the plastic in the dash underneath the tray. Try using a shorter bolt/screw if possible. You could also try using weld nuts. you can get them in 6-32, 8-32, 10-32 and 10-24 thread sizes.

I was told Ford will only replace the windshield if you have 12,000 or less miles. I had something like 14,000 on it when it happened. The windshield is around $1,000, I still have the cracked windshield, lol.
