When was the last time you replaced the DPFE sensor? If it's really messed up, I could see it causing random misfires, especially since yours are at low rpm's.
I believe that the root cause of these 10R80 issues are a) the adaptive learning programming and b) the pre-2022 CDF drum bushing issue. Both software and hardware.
Did your Unleashed tune include the transmission rule changes? Taking out lug mode could explain reduced fuel mileage. So could enjoying your investment.

In order to run E85, the engine will most likely need the HPFP and LPFP upgraded, and potentially the injectors as well, plus an E85 tune. If you run it in a stock motor, you will run lean under load and cause catastrophic damage. Even E30 needs at least a tune.
When you changed out the brake pads, did you put the anti-rattle clips in the wrong way? If so, that would cause the edge of one of them to contact the rotor, especially if you didn't pull, clean, and lube the caliper slide pins.
